I just asked eBay support to call me, and they confirmed that since I have a VAT number, after entering it in VAT Exemption on eBay fees (not available to all sellers), they check it and it takes them on average two weeks, and if it's okay, you don't pay VAT on the fees.
I confirm that, by entering a VAT number registered in VIES, since eBay is outside Italy, you are exempt from VAT. Please note that the VAT not paid to eBay ends up as output VAT, so in the end, if you had to pay 10 euros to the state in VAT, and eBay took 1, you would have had to pay 9. By not paying eBay 1, you will have to pay the state 10 euros in VAT.
